When you use "kcontrol" and enter "system admistration mode" tde gets the settings (theme, fonts ...) from this directory. You can put it anywhere you like, but don't use your users .trinity/ 'cause the files will most likely be owned by root - which can have funny sideeffects :)
But you could try to outsmart GNOME with .xinitrc - if xinit is used to start your session.

Sure, GNOMEish desktops hate everything non-GNOMEish. The fileassociations will not work, even when set from the TDE context, 'cause GNOMEs xdg-settings are used. You'll need to figure out how to persuade GNOME to value TDE ... which could be challenging.
