When using kpdf, I usually open PDFs from Konqueror (file manager), never from within kpdf. When opening a PDF from a website, now I use Firefox's internal viewer, but before that existed I used kpdf, and it always opened a new window even when there were other kpdf windows already open. I don't know why it's not doing the same for you, sorry.
