Hi Ilya, welcome to Trinity!
IIRC, most of your settings should have been preserved if you've
upgraded to 3.5.13.
The .kde or .kde3 directory was simply renamed .trinity. (Confirmation?)
There has been talks of making the migration much easier for users,
and there are preliminary scripts on the bugtracker, so you may also
wish to try those.
