I have never ued ProtonMail but the symptoms you describe could well
occur with a dodgy underlying filesystem. Read/write, timestamp, access
permissions etc could all be related to a filesystem issue caused by
intermittent hardware issues.
You say you tried renaming the top-level directory, have you tried
moving it to a different disk?
