Okay, its come down to that it's Trinity that's causing this issue.
If you don't want the system to create or change the XDG directories
then you can create a file
~/.config/user-dirs.conf
with
enable=0
I haven't tested that.
I don't know if your user-dirs.dirs file is recreated because you
*deleted* some lines instead of setting an alternative location,
neither the man page for user-dirs.dirs nor xdg-user-dirs-update is
clear about it, at least not for my German brain.
Otherwise, as Slàvek and Mike have pointed out you can edit the file
~/.config/user-dirs.dirs and set the directories you want. If you don't
want a directory to be created, then set it to an already existing path
like "$HOME". You can edit that file in TDE Control Center like Slàvek
said.
If nothing works out, read the man page(s)! ;-)
$ man user-dirs.conf
$ man user-dirs.dirs
$ man xdg-user-dirs-update
(In this case, though, they didn't help me understand completely how
this XDG users dirs thing works.)
