Same version on R14.1 with maildir. I lose index+flags when syncing
the whole mail folder via unison. I sometimes lose the index when I
sync via unison and exclude all index files, but I lose all flags and
naturally all "new" files get the unread flag, so I have to go over
each folder and remove the new-flag (thankfully there's a menu option
for each folder).

I'm using individual mail files, so my guess is that these "marks" are in
the form of an appendage to the filename, so I guess you call it
maildir?
