Known issue; has to do with a required Kicker reload killing the configuration dialog. I'll see if it can be fixed before the 3.5.12 release.

Weird, it works for me. Can you send a screenshot of the option you are attempting to change?
Notice 'Enable icon mouseover effects' is not checked, but I have icon mouseover working, see quicklauncher mouse over, and 'Apply button' is grayed out.
Notice I have transparent panel, but 'Enable transparency' is not checked and the 'Apply button' is grayed out.
As a matter of fact no matter what you try to change the Apply button will be grayed out.
