Random guess but maybe the file got damaged during the upgrade process and
further attempts are not overwriting it. With a sucessful load from
scratch that file is in /var/lib/apt/lists/ after completion. Try moving
the file to /tmp and redo the upgrade.

Unfortunetly that does not work, in addition I have removed all Release
files from the apt-cacher-ng cache in /var/cache/ too, but that also does
not help.
The download goes well, the sanity check apperently not.
The error is consistent over three desktop machines.
Bugger.
