You might want to look into that permissions problem.
Are you
generally able to run programs as root?
Generally, what need root, works as root, so I don't THINK theres an
ownership problem.
Somebody else may want to jump
in here, as I've never had issues about changing my KDE3 or TDE menus.
Is your system is set up for multiple users? That would be a reason to
restrict permissions on such items.

No, not real users although I do run some things as their own user just
for sandboxing.
Interestingly looooooong list of root owned stuff, all dated Juner 17
2016, which is the date I installed wheezy IIRC.
