My Desktop icons seem to be deciding for themselves where they should appear. I have tried several times to keep the icons arranged the way I like - "By Type - Directories First". The arrangement lasts through maybe three logins, then I find the icons rearranged again.
If it matters, I'm using Trinity 3.5.12 with Debian Squeeze.
I have checked the file ~/.trinity/share/apps/kdesktop/IconPositions and nothing obvious is amiss, though I can't be certain I'd recognize a problem there. I'd be grateful for a clue.

I have noticed this as well. Likely it is a result of a temporary shortage of free space on the desktop during the startup procedure (i.e. an internal problem within kdesktop). If I have time I will look into the issue.

if you start with a right-click on an empty desktop "Desktop arrange/setting" (?) you'll find under "Behavior->File Symbols" "arrage symbols automatically". I have disabled that.

I don't have links to directories on my desktop, only start buttons for programs. Maybe your kind of sorting is treated dirrerent.
The relevant config file seems to be ~/.trinity/share/config/kdesktoprc
No icon position issues noticed here (I run squeeze) although I don't normally use "sort directories first"
