Is there a way to have my ~/.xmodmap file applied every time i login? I looked under the keyboard section but didn't see an obvious way to do it

You can do it through autostart. You may need to install the Trinity Autostart package, or you can create a script yourself in /home/user/.trinity/Autostart.
